WebBring the CBU down to the top of the flange, fill with thinset, allow to harden, and then tile over it. The ONLY reason for filling that space with thinset is so that there's a backing for the bottom of the tile, so it won't be hollow, and give the chance of breakage later. It doesn't matter if the thinset breaks free.
